"A military convoy providing security escort for humanitarian aid trucks was ambushed" and came under fire on Wednesday, South Africa's Defence Department said in a statement.
It did not say where the incident occurred nor who the attackers were.
South Africa recently announced that it would withdraw its approximately 800 peacekeepers from Darfur, where they serve as part of a 18 000-strong UN contingent.
The withdrawal, which is due to take effect in April, has been attributed mainly to budget cuts.
Rebel groups accusing Khartoum of oppressing Darfur's non-Arab population have been in conflict with government forces since 2003.
About 300 000 people are estimated to have died from the fighting or related malnutrition and disease, while 2.6 million have been displaced.
